With respect to the comments about Commander-in-Chief:
The Vice President is an elected official; all of the other people mentioned (Joint Chiefs of Staff, Labor Secretary, &c.) are appointed officials. There's a major difference there: the VP is responsible to the American people and not to the President; therefore, she can ignore a direct order from the President like any other elected official. The only way the VP can be removed is through impeachment; the others can simply be fired by the President (although they usually resign first).
In fact, the President and Vice President were elected independently until the twelfth amendment in 1804.
